The ones I can remember are:

Will and Grace (comment about Shannen looking like a Picasso picture )

Family Guy (comment about her eye )

The Simpsons (one of the aliens dated her lol)

Shriek if you know what I did last Friday the 13th (something about 'Charmed my ass!')

That sucks that she's only been mentioned in not so nice ways. Charmed has been mentioned a few times. It was mentioned in the Disney movie 'Big Fat Liar'. It's at the part where Amanda Bynes' character is on the phone with Marty Wolf's secretary, pretending to be Duncan's secretary.
She says, "I am so psyched you are there. So I was watching Charmed Last night on the WB and just as Alyssa Milano was about to put a spell on her cute demon boyfriend I had the biggest panic attack that I forgot to give you Duncan's new address!"

It was also mentioned on 'Third Watch.' Officer Faith Yokas comes home from her shift. She notices that the power has been cut off, and she remembers that she forgot to pay the electric bill. She then asks her husband how the kids took it. Their son thought it was funny, but their daughter was upset because she couldn't watch Charmed.

And one more mention of Charmed, and actually Prue specifically, was on the show Popular. Josh and George are arguing over who's better friends with Sugar Daddy and they are shooting questions back and forth. One Josh askes George, "Favorite hottie witch on Charmed?" and George answers, "Prue" (Doesn't he have great taste? )

She was mentioned twice in Family Guy.... the one mentioned at the top and "The Story On Page One" with Luke Perry guest starring in it.

She was also mentioned once in that show where Will Smith has moved in with his aunt and his uncle. Don't remember what episode though.
They were talking about Beverly Hills 90210 and I think one of the guys said something like "Brenda and Dylan are back together" and than another guy said something like "Really? God, I love that show".

Yea, that's the one. I think it was the episode where Will and his cousin were like new students and they had to do a test or something to join a club of other students.
